Water backing up condensate line

Had a heavy rainstorm in NJ today and I noticed storm water flowing out of the condensate line into the bottom of my air handler today and pooling onto the basement floor. My house is fairly near the water with low elevation.

I recently had the central a/c system installed and looks like the condensate line is connected to a clean out I have in the basement. Before the condensate line was attached to it, the some water would pool near the clean out during heavy storms but nothing major.

What's the right solution to prevent water from backing up into the air handler? Get a condensate pump and don't use the cleanout to drain the condensation?
